Ditto is very rare. The player doesn't know that he's caught ditto until after it's in a Pokeball. Because of this, it is quite rare that someone catches a ditto.

The reason why Mr. Mime is hard to catch is because it's region specific. One cannot find Me. Mime apart from the region it's located in.

Mewtwo is one of the most sought-after Pokemon in the world. Unfortunately, the catch rate is close to 6 percent which is very less.
