In the Marvel Comics, readers had no real idea about the person who was pulling the strings at S.H.I.E.L.D. They were always surprised by the moves only to find themselves utterly confused when the real perpetrators were introduced as entirely new characters. It perfectly fit the narrative of clandestine spy organizations found in written art.
Ultimately, when the time for the final betrayal came, S.H.I.E.L.D. got invaded and assimilated into H.Y.D.R.A. Avid fans were completely baffled. It was some corrupt no-name operatives who facilitated the recruitment of Nazi soldiers and facilitated the takeover of the organization.
